Water Flowing at some speed contains Kinetic energy. When the speed of the water at the bottom is fast enough that is Kinetic energy of the water at the bottom is enough to take the water to the height of tower. So here the Kinetic energy of water is getting converted into Potential energy.
Also Conservation of mass is being followed since no water getting lost in the process.
