Note--there are 2052 total nucleotides in this sequence. They are arranged in blocks of 10, with six blocks of 10 on each line. The number on the left of each line = the number of the first nucleotide in that line. There is no biological significance to grouping the bases this way--it is merely done to make it easier for you to find a particular base in the sequence.

7. Codon 9 is an AAG codon; it causes lysine to be incorporated as the ninth amino acid in the polypeptide. Which would be more deleterious to the function of the protein, an AG change involving the first A in the codon (new codon = GAG) or an AG change involving the second A in the codon (new codon = AGG)? Why do you say this?
8. If you were to have a single nucleotide substitution in intron 2, would it be more deleterious to have that substitution occur at nucleotide 600, or at nucleotide 1200? Explain your answer.
Explanation / Answer
Answer 7 If codon AAG (Lysine) is replaced by GAG (Glutamic acid) or AGG (Arginine), replacement by Glutamic acid i.e. codon replacement of AAG by GAG will be more deleterious.
It is because lysine and arginine share certain properties like being basic, positively charged and polar in nature, while glutamic acid is acidic and negatively charged in nature which totally reversal of basic as welll as positively charged property of lysine. So, it will disrupt the interactions of side chain -NH2 group of lysine. This will not happen if replacement is by Arginine as it also contains side chain -NH2 group.
Answer 8 As introns are not translated to functional poplypeptides, they have a role in regulation of gene expression. Nucleotide 600 is nearer to Codon triplet tga (586-588) which in mRNA would be uga. This is a stop codon for the previous exon. So, this nucleotide 600 lies at just start of intron and so will be more damaging as it will affect splicing process of mRNA. Codon 1200 is not having such a case so it is not that damaging.
