These are the truths about the Gauss's Law
The charge enclosed qenc must be all the charge lying within the Gaussian Surface.
If the net flux through a Gaussian surface is zero, it may still have some charges inside it but the net charge inside it will be zer. That means there will be equal number of positive and negative charges inside.
The electric field E in the integral is only due to the charge qenclosed.
