The pizza topped with onions (which wasn't made by Nunzio) didn't have a Greek crust. Alfredo's pizza didn't have a whole wheat crust and wasn't topped with pepperoni. Reason: It is given in the Clue 2 that Luigi's hasn't used the crisp crust, in clue 4 he hasn't used Sicilan and clue 6 he hasn't used thin, so there are only two options left for luigi i.e. greek or whole wheat but in the hints it is given that both greek and whole wheat crust can't have onions hence Luigi haven't used onions.

Now there are only two contenders left for onions i.e. Alfredo and Mario but Alfredo can't have onion as topping because it will lead to contradiction, hence Mario must have used onions
