(1) When we are analysing physical segments of a genome that are associated with a set of given traits, we are talking about Linkage. On the other hand Association mapping is just the opposite way when we are looking for traits associated with physical segments of genome. So if we have a trait for a particular disease, can we associate that with differences among individuals in a population? So a linkage mapping we analyse the association between pieces of the DNA and a trait of interest. In Association mapping we track these differences in the disease traits among different individuals.
