1. Phylogenetic reconstruction can be done. By analyzing the phylogenetic tree one can predict the evolutionary relation and whether there is any ortholog of the gene or not. Or BLAST that is Basic Local Alignment Search Tool is also a very good method which uses DNA or protein sequence and compare it with the sequences present in the database and identify the related sequences.

2. It primarily uses DNA and protein molecules.

3. As this is done using computational biology, sequences are recovered from any site giving the sequence for the particular gene or otherwise the sequencing can be done for the gene in study.
