I am working on Putty (using UNIX)

Right now I have a .SEED file. It is the original one. The .SEED file has a bunch of proteins that are used as a model. I have been working to add more proteins to the model.

How do I create a new version 2 .SEED file that includes all of the proteins I have just added?

I have all of the following

revised .HMM file

revised uniref90.hmmout file

revised uniref90.tblout file

revised uniref90 .tblout.formatted file

bar.afa

bar.fa

foo.afa

foo.fa

I have tried using cp TIGR00165_v2.HMM TIGR00165_v2.SEED but it has not worked

There can be multiple reasons why the .SEED file is not getting updated.
Because of the existing .SEED file, an update is not happening on the .SEED file from
.HMM file.

.SEED file can be created from the existing .HMM file already present by default in the location where .SEED file is required.

cp TIGR00165_v2.HMM TIGR00165_v2.SEED
cp command will copy the source file to the given destination file with the same size and same information.
However this is no recommended because the previous .SEEd file might not get updated.

Another case will be you can use mv command alternatively. mv TIGR00165_v2.HMM TIGR00165_v2.SEED. this command also will copy the content in the .HMM file to .SEED file. But here after this command execution you can't see .HMM file because it will be changed to .SEED. so that you will have only one .SEED file in the system.
