Your research involves characterizing the gene expression changes in chicken small intestines that are affected by a newly discovered E. coli strain YTD infection. The symptoms of infected chickens include weight loss, diarrhea, and eventually death. It takes about two weeks from initial infection to death. You want to identify the chicken genes associated with the E.coli YTD infection of the small intestines at various times during the course of pathogenesis and you also want to quantify the expression changes of the affected genes. Propose a set of experiments using one of the platforms discussed in class. Make sure to include the platform you are going to use, why you chose that particular system, and a brief description of the experimental design (times, control, samples, etc.), analysis, and data interpretation.

In this experiment, we need to identify the chicken genes associated with E.coli YTD infection of the small intestines. Once infected, it will take two weeks to get die the chicken. So within two weeks of time we can find the progress of the infection.

The basic fact of every molecular laboratory technique is the control. Without a control sample, no researchers can conclude their experimental result. So there should be 2 samples (here the sample is chicken). One is the test sample, in which we are going to inject the E.coli YTD gene and the other one is our Control sample, without infection.

Once injected, the chicken start to show symptoms related to the infection, after a minimum required period of incubation. It indicates that the E.coli gene is integrated with the host gene or because of the infection with the E.coli YTD there is some changes in the normal expression host genes. This is what we need to determine, what happened to the normal gene expression with the integration of E.coli YTD.

Inorder to determine this, we need to collect samples and find gene expression changes. First of all, collect the sample from Control chicken and learn the how the normal genes are look like and its expression. After that, prepare a time periods and collect the samples from infected chicken, and study the gene expression changes after the infection with E.coli YTD.

The gene expression is a process in which a specific gene give up a functional product which is necessary for normal cell function. For the gene expression, there is multiple procedures including replication, transcription and translation. There will be same set of genes in the cells of the host body, so we need to find which gene is expressed or turned on and which gene is not expressing or turned off. Inorder to determine this, we will use the laboratory techniques such as Northern blotting or Serial Analysis of Gene Expression(SAGE). Both techniques are functioning on the basis of measuring the levels of mRNA in the sample. The mRNA is the product of transcription process. Inorder to get a gene expressed , it should pass through the process replication, transcription and translation. As mRNA is the intermediary product between first step and final step, measuring the level of mRNA in sample give rise the exact result of which and when a gene is expressing.
